MSR Shakerjet repair recomendations?

Gas isn't pouring out into the priming cup? So how did you get it to work without priming it and without fuel running out the line?
Since there isn't anything else between the fuel bottle and priming cup but the fuel line and the pump, I would check one of those first.

Does the fuel line have a metal rod inside of it like newer MSRs? If so, take it out (slide it out), clean it and reinsert it. You can also slide it in and out to clean out the fuel line.
If not... then... hmm... we gotta find a way to clean the fuel line.

If there is a rod in there (should look like a wound cable sticking out the end of the line), you should be able to pull it out for cleaning.
Do you still have the tool that came with the stove? Looks like a wrench with a bunch of different holes in it.
If you still have the tool, find the hole sized to fit the rod. Put the rod through it, torque it sideways and, while torquing, pull. Or you could get some pliers and yank it out - I'd just be careful to not flatten the rod if using pliers.

Here are the maintenance instructions right from the manual:
Cleaning the Jet and Fuel Line:
1. If the Shaker Jet needel does not move freely inside the Jet, clean the Jet. Unscrew the Priming Cup. Pull the Generator Tube out of the Mixer Tube. Unscrew the Shaker Jet using the Jet and Cable Tool. Remove the Needle and clean inside the jet. If the stove is still clogged, go to step 2.
2. Scour the Fuel Line: Pull the cable out of the Fuel Line using the Jet and Cable Tool. Wipe the Cable. Push the Cable in and out of the Fuel Line 20-30 times to scour the Generator Tube. Repeat scouring and wiping until clean. Reinstall cable.
3. Flush the fuel Line: With the Jet and Needle out, insert the Fuel Line into the Pump's Fuel tube bushing. Pump the Plunger to pressurize the Fuel Bottle. Open the control valve and run a 1/2 cup of fuel through the Fuel Line and into a fuel container. Repeat flushing until clean. Reassemble.

If you haven't cleaned it in a while you could just go ahead and do the whole thing. It seems like the clog is in your fuel line, so you could definitively start there and see how that works.
